To plot story - Blake Snyder Beat sheet. (Opening, Setup, Theme Stated, Catalyst, Debate, Choosing Act Two, B Story, Promise of Premise, Midpoint, Bad Guys Close in, All is Lost, Dark Night of the soul, Break into third act, Finale and Final Image.)

With Index Cards already implemented, adapting template structures like the ones from Blake Snyder in Save The Cat should be possible.
